چکیده

We study energy localization on the oscillator chain proposed by Peyrard and Bishop to model DNA. We search numerically for conditions with initial energy in a small subgroup of consecutive oscillators of a finite chain and such that the oscillation amplitude is small outside this subgroup on a long time scale. We use a localization criterion based on the information entropy and verify numerically that such localized excitations exist when the nonlinear dynamics of the subgroup oscillates with a frequency inside the reactive band of the linear chain. We predict a mimium value for the Morse parameter (micro>2.25) (the only parameter of our normalized model), in agreement with the numerical calculations (an estimate for the biological value is micro=6.3 ). For supercritical masses, we use canonical perturbation theory to expand the frequencies of the subgroup and we calculate an energy threshold in agreement with the numerical calculations.

Moving Breather Collisions in the Peyrard-Bishop DNA Model

We consider collisions of moving breathers (MBs) in the Peyrard-Bishop DNA model. Two identical stationary breathers, separated by a fixed number of pair-bases, are perturbed and begin to move approaching to each other with the same module of velocity. The outcome is strongly dependent of both the velocity of the MBs and the number of pair-bases that initially separates the stationary breathers...

Statistical mechanics of a nonlinear model for DNA denaturation.

In a letter [1] Peyrard and Bishop investigated the statistical mechanics of a simple lattice model for the denaturation of the DNA double helix. The model consists of two degrees of freedom u n and v n corresponding to the transverse displacements of the bases, i.e., displacements along the direction of the hydrogen bonds, which connect the two bases in a pair. The Hamiltonian for the model is...

Topological origin of the phase transition in a model of DNA denaturation.

The hypothesis that phase transitions originate from some topological change of the critical level hypersurface of the potential energy receives direct evident support by our study of the Bishop-Peyrard model of DNA thermal denaturation.

On the discrete Peyrard-Bishop model of DNA: stationary solutions and stability.

As a first step in the search of an analytical study of mechanical denaturation of DNA in terms of the sequence, we study stable, stationary solutions in the discrete, finite, and homogeneous Peyrard-Bishop DNA model. We find and classify all the stationary solutions of the model, as well as analytic approximations of them, both in the continuum and in the discrete limits. Our results explain t...

Mesoscopic model for free-energy-landscape analysis of DNA sequences.

A mesoscopic model which allows us to identify and quantify the strength of binding sites in DNA sequences is proposed. The model is based on the Peyrard-Bishop-Dauxois model for the DNA chain coupled to a Brownian particle which explores the sequence interacting more importantly with open base pairs of the DNA chain. We apply the model to promoter sequences of different organisms. The free ene...
